This behaviour is most likely caused by Continuity: see here for more info: Use Continuity to connect your iPhone, iPad, iPod touch, and Mac - Apple Support (check the Phonecall section)
to turn it off:
Turn off iPhone cellular calls
To turn off iPhone cellular calls on your iPad or iPod touch, go to Settings > FaceTime and turn off iPhone Cellular Calls.
On your Mac, open the FaceTime app and go to FaceTime > Preferences. Click Settings and deselect the iPhone Cellular Calls option.

Can you please check the following setting on both Phones: Settings > iCloud
Are you and your wife using the same iCloud account? If so, then what you're seeing is expected behaviour. Apple expects only one individual to use a specific account and so they expect you and your wife to have completely separate iCloud accounts.
If not the case, let us know of course.

But we never had this problem with IOS 8. and with IOS 8 you have the continuity as well. But if you seperate it correctly in facetime like you mentioned it should work, or not?
I'll start with separating the accounts. it's just because we are lazy. never bothered to set a second one up if it works with one as well.

Also be aware that apps on the iPhone are currently purchased with your account and will have to be re-purchased by the new account. If you are sure all data is accessible for you on your other iPhone or whatever other devices, erase the iPhone: Erase all content and settings on your iPhone, iPad, iPod touch, or Apple Watch - Apple Support and use the new iCloud account in the setup screen that follows.

This is because you are sharing the same Apple ID
All the same things will go to all Apple devices with the same apple ID .
Everyone should have own Apple ID .
So change one that the only way to stop getting each others stuff .
