Disconnect all peripherals except those needed for the test. Shut down the computer and then power it back up after waiting 10 seconds. Immediately after hearing the startup chime, hold down the shift key and continue to hold it until the gray Apple icon and a progress bar appear. The boot up is significantly slower than normal. This will reset some caches, forces a directory check, and disables all startup and login items, among other things. When you reboot normally, the initial reboot may be slower than normal. If the system operates normally, there may be 3rd party applications which are causing a problem. Try deleting/disabling the third party applications after a restart by using the application un-installer. For each disable/delete, you will need to restart if you don't do them all at once.

Oct 4, 2015 5:29 PM in response to Etrohsby Etrohs,I have attempted your suggestion, however, mail still does the same thing. I had ClamXav installed and have un-installed it, thinking this may help, but it too has not resolved the issue I am experiencing with Mail. Is it possible to un-install Mail without losing all of my saved emails? Is it advisable to remove and re-install Mail?

No, it is not possible to uninstall any Apple application and if you were to force it in some way, there would be no way to re-install it. It would be very rare for it to be corrupted and if it is your only choice would be to re-install OS X. You can do that without disturbing your user files or 3rd party apps.
I suspect your problem has more to do with whatever you had installed prior to 10.11. Your profile says that was 10.7.5, but I'd have to guess that's wrong. Determining what that might be can be tedious. It's often easier to backup what you have, erase the drive and do a clean install, followed by minimal migration from backup or Time Machine.

Since upgrading to El Capitan, the screen will flash when displaying graphically-intensive apps (AppStore, Safari and Firefox when on a site like Facebook, etc.) Not only do I get flashing, but also, I get video buffer framing misalignment issues in the update rectangles.
I suspect there's a bug in the nVidia GeForce 9400M graphics driver in El Capitan. Can anybody confirm?

For me the outgoing mail server setup was not setup (did not transfer properly) for the account sending the email. El Capitan doesn't seem to be checking for a server so the out email gets caught in a loop (flashes on screen). To Fix: First stop the flashing screens by selecting "Take all accounts offline" under the Mail Menu. This will stop the email trying to be sent to nowhere (flashing) . Now delete the email which is in your outbox. Next edit your account and add / assign a good outgoing server. bring all accounts back online and it done. Mail Should work now.

Nov 14, 2015 9:55 AM in response to Johnnny1by Y8z,I did every thing you said except "edit account...outgoing server" (didn't know what you meant), but taking the accounts offline, deleting the problem email and putting accounts back online fixed the problem. Thanks!
My problem happened when I clicked an email link from a website. At last count it was at 75 and was still sending the email. There is a piano tuner out there who may have a very full mailbox.
I waited a month before downloading El Capitan so the bugs could be worked out. I guess it wasn't long enough. I will share my experience and your fix with my Mac user group in Pensacola. Thanks again

Nov 14, 2015 1:48 PM in response to Y8zby Johnnny1,Glad it worked for you! In my case, El Capitan did not correctly transfer the setup for the outgoing mail server. Here's is a step by step guide to setup or check your outgoing server settings. The actual settings will vary depending on your email host. I found another bug if you type in a group name and then immediatly click on the mail area to type it will crash ever time. However, if you press enter first, the names in the group appear and it works fine. Please pass this along to your support community.
