I think I have the same problem.  My magic mouse actually works; however, I don't have the scroll function. I'm hoping there's a patch out there somewhere. Luckily, I had a USB mouse and had to plug it in in order to scroll.  Can't work in launchpad because I can't go between the screens. :-(

LOL - The devious side of me thinks Apple wants you to buy a new Magic Mouse!

Try booting your Mac into Windows (if you use bootcamp) and see if all is well in the Windows world. This will help isolate the problem as to if it is your mouse (hardware) or software (the El Capitan update).

If you don't have bootcamp, try deleting your mouse and readding it. Also try pairing your mouse to another computer.

Looks like there was an update as I slept. Now, the mouse works!  When I went into System preference (before going to sleep), it was missing a lot. The next evening, I went back to double-check the mouse configuration, and voila! I was able to make changes.  Now, I can swipe, etc.
