Thank you for using Apple Support Communities. It seems like you want to to get all of you mail but it is not showing up. It looks like you have already done some troubleshooting. I would recommend you read these articles, they may be able to help troubleshoot the issue.

As I stated above, I have already rebuilt the mailboxes with no effect. Also, I have no problem sending or receiving email. My problem is that much of the old mail I see in my inbox when I log into my Hotmail account with Safari does not transfer to the inbox in the Mail app.

So you receive new emails and you are able to send emails. You do not have old emails downloading to the Mac. Is the email account using POP or IMAP? Do you have that email account setup on other devices?

email messages may appear only on the first device that receives them.

I think my hotmail account is set up as an imap account, not a pop account. When I look at the account in Mail > Preferences in the OS X Mail app on my desktop it is listed as an imap account. When I look at the settings for the account on my iPhone and iPad there is no indication that I can see whether the account is set up as a pop or map account. How can I tell? Can it be set up as a pop account on one device but map on another?
To be precise, some of my old emails did download to Mail on my desktop, but some did not. Those dated before 2/7/14 did download, as I mentioned in my original post. It's very puzzling.
Meanwhile, using Safari I moved all the old messages into a new folder which I named New Inbox. Many of those did download to Mail on my desktop, but many did not, or when I dragged them from New Inbox on my desktop to the Inbox for the account, some of them moved and others just disappeared. So, I've lost a lot of old emails, but many of them seem to now be where they should be, in my Inbox.
