Q: Mac OSX v 10.6.8 and iPhone iOS 9.1
Since iOS 9.1 is not compatible with the version of iTunes I have, what is the best OSX upgrade that will not only be compatible with my phone but will work well with a 2009 iMac 3.06 GHz Intel Core Duo, 500Gb HD with 320Gb available and 4GB ram?
El Capitan has many issues I have read about. I would rather download 10.7 or 10.8. Which of these has the least amount of compatibility issues?

If I used my existing external drive, completely reformat it with Disk Utility, then cloned my existing internal drive to the external drive, could I download El Capitan to the external drive and test it?
If you reformat the external drive, you will lose your backup, which isn't a good idea. It normally isn't recommended to store other files on the same drive/partition with a Time Machine backup, but it can be safely done. The other option is to partition the drive and install the clone there. This will eliminate the requirement for 3 drives.
