What did you update from and to?
If you went from Snow Leopard to a later OSX version many of the apps will not work and yo will get a ? in the dock.
Upgrading to 10.7 and above, don't forget Rosetta!
For other updates that would mean that the app requires an update for other reasons to be compatible with the new OSX version

I Ment to say the dock not pop up menu and I used time capsule to transfer (migrate) to the new Mac mini , also I'm using el capstan on both old and new mini.
all the apps show in the dock on the old mini just not on the new mini? I wasn't sure if I had done something wrong that caused the dock to show ?s on the new mini after the transfer?
