Is this about using Split view or Messages freezing ?
If it is just about the Messages App check the Contacts App > Preferences > Accounts
Only one account should be in use - it seems El Capitan turns on every option you might have in System Preferences > Internet Accounts so you could have Yahoo, Google, iCloud to name some all trying to sync.
It effectively creates an endless loop of checking.
