Take a look in Console to see if there are any error messages that correspond to the time when the freeze happens.

I have slept and resumed the machine several times while monitoring the console logs.
When I resume the following is logged -
18/01/2016 08:36:10.686 cloudfamilyrestrictionsd[563]: CFRPushManager : connection:didChangeConnectedStatus: : 1
when this is logged the mouse and keyboard are still working, then a second, or so, later the mouse and keyboard freeze for 5 seconds. No more console logs are written!
I do run Avast Mac Security 2015 antivirus, version 11.5 (45630), I wouldn't normally worry about AV on a Mac too much but it's a security requirement to allow me to connect to the network at work!
I did get the following a minute later -
18/01/2016 08:37:13.142 AppleSpell[1045]: Lexicon creation failed: Lexicon resources not found
But this is well after the response was returned so I don't think it's associated.

I'd uninstall it (if your IT department will let you). Perhaps you can show them the difference in performance with and without Avast.
You can gently tell them that Avast is itself malware for Macs.
But if they're like my IT guys they will give you a blank stare if you use the word "Mac".

I've had a read of this and, although it does match my symptoms, the issue didn't occur before upgrading to El Capitan so I don't think it applies.
