Choose Force Quit from the Apple menu, close Safari, and then launch it with the Shift key held down. If the message reappears, disconnect the computer from the Internet and close the tab the popup came from.

Close Safari, choose Go to Folder from the Finder's Go menu, provide ~/Library/Safari/ as the path, and move the LastSession.plist file to the desktop.

It's a scam.  There are no viruses for Macs, and even if there were, Safari would not notify you of that with a pop-up that hijacks the browser.  Don't call any numbers you see, and don't click on or visit any links presented.

Then just tell me how can I use a new uncorrupted Safari App? And get rid of it?

Did you follow Niel's advice to the letter?  Both kinds?  Because that's how you get rid of them.  You Force Quit the browser, then you start it in Safe Mode, so that no previous tabs/windows reopen.  If one of them do anyway, you disconnect yourself from the Internet, either by turning off the wifi or by unplugging the ethernet cable, and then x'ing out of the tab as it won't be able to reload.

Safari has not been corrupted.  You fell victim to a scam pop-up.  If you didn't download or install anything, then nothing got on your computer with which to corrupt Safari.  As I said, there are no viruses for Macs (right now), so if anything gets onto your computer, it's because you put it there yourself.  Safari itself cannot be uninstalled/reinstalled separately of the operating system, that's not how OS X works.  So if you honestly don't think Niel and I know what we're talking about, you'll have to reinstall El Capitan.
