Applicationshi,
Several apps call themselves Messenger such as Yahoo and MSN although it is unlikely either will work from Yosemite onwards.Do you mean Messages, the Apple App ?
If so the App Only can use one Apple ID as the Login ID at a time.
If you want to reset it so no other IDs you might have added do not show then do this.
In a Finder window use the Go Menu whilst holding down the ALT key and Select the Library that appears in the Menu list
Navigate to Preferences
Find com.apple.ids.service.com.apple.madrid.plist and Drag it to the Trash.
Restart Messages.
When you go to the Preferences > Accounts the iMessages account will be blank.
