1) it's affecting many but not all of my https:// sites. All google (gmail, accounts, google.com), LinkedIn, Yahoo, Facebook, Wikipedia even are not displaying - generally all because 'Safari cannot establish a secure connection to the server'. Oddly though, sites like https://www.twitter.com are working.
2) I loaded Chrome up as well and the same sites are affected/not affected. I get the message No data received (ERR_EMPTY_RESPONSE) in Chrome.
3) Prior to mucking around with some Network settings this morning, if I hit Command+R approx 10 times the secure pages would load correctly. After removing the only extension installed, clearing caches and cookies, disabling DNS pre-fetching, etc, none of them now load at all.
I'm running Safari 9.0.1 on El Capitan, which came preinstalled on a brand new MBP 6 months ago (and was working fine until 1-2 months ago). All of these sites display correctly through a high end HP Win 10 laptop running in parallel here so it is not the router/network config. Given multiple browsers on the same machine are having problems, it looks like something in the networking within OS X is the issue.
D'oh. Will call Apple Support shortly...

Today I've read this news (http://www.redmondpie.com/apple-to-release-fix-for-safari-on-os-x-not-resolving- shortened-twitter-links/), maybe a tweet to Timothy Hatcher can be useful.

Jan 27, 2016 1:49 AM in response to MarkSmithby fmarquez,I have exactly the same issue here. Working fine up to yesterday. Today I just upgraded to 10.11.3, and the problem with Safari started. Same symptoms and I tried everything (empty caches, disable all extensions, safe mode, etc.) Nothing works. Only difference in my setup is the El Capitan upgrade...
I hope I can get a fix really soon now, this is a major disruption for doing any serious work with Safari...

And disable 'Include search engine suggestions'.
It's working for me.

Suddenly I cannot use anymore Safari's address line. It doesn't accept any text or click.
I can navigate to Preference's sites, but not type any url in the address bar.

Jan 27, 2016 2:53 AM in response to fabio56by Steve-J,In addition to the problem of 'not being able to type into the address area', I found that Safari crashes completely if I try to go into full screen mode at this time.
Changing search engine to Yahoo resolves both issues but also, as 'honoramongstthieves' suggests above, I found that whilst retaining Google as my search engine, setting
Safari>Preferences>Search disable 'Include search engine suggestions'.
has fixed both problems for me.

While the temporary fix of disabling search features works for this element of the problem, it does nothing to resolve other issues such as https sites not loading, youtube video embeds not appearing.Those new to this thread might try using their google accounts to see if they are encountering the same issue and report back?
Apple need to address and resolve these issues very quickly as there are some of us who use our browsers intensively for work, and it has become a real issue.

Jan 27, 2016 3:13 AM in response to Steve-Jby Voisey,Disabling "Include Safari Suggestions" not only fixed the issue, but enables - guess what - Safari Suggestions. So ticking it off, effectively turns it on!
Safari has completely got its knickers in a twist and enabling this feature causes the problem where the search just stops working. I'm using Google and also disabled preload (just a personal preference).
I'll dig into some searchs to see if I can find where these settings are stored in the system.
