I understand you are missing media that you have made available offline. Let's start with making sure iCloud Music Library and Show Apple Music are enabled in Settings > Music.
Sync Apple Music across your iPhone, iPad, iPod touch and computer
Next, find the missing media in the iTunes Store and test to see if you can make these items available offline again.
Add music from the Apple Music catalog to your library on your iPhone, iPad, iPod touch, Mac, or PC

I figured this out last night. I can't understand why they would just introduce something that essentially breaks their streaming platform without at least a notification. The tracks were wiped before I upgrade my iOS!
Anyway, music is back, crisis averted. Still not impressed.
