It sounds like you have some content in your iTunes library that is not syncing to your shuffle for some reason. I would first make sure that you have downloaded the music to the library since music that is streamed from the cloud but not actually downloaded will not sync:
If all the music is in fact downloaded then I would next reset the iPod and try again:
If the issue persists then I would next restore it with iTunes and sync your stuff to it again.:
Use iTunes on your Mac or PC to restore your iPhone, iPad, or iPod to factory settings
