It sounds like you can make a FaceTime call on your Mac but when you try to end the call with the Red button, the call doesn't disconnect but goes to your iPhone.
You can delete and reinstall FaceTime but as it is a built in app you would reinstall it by reinstalling El Capitan.
First go through this article to see if you can get it working before deleting and reinstalling.

I will work through your suggestions before trying a reinstall. I may have too many email addresses linked to FaceTime, my iPhone et al and I have repaired “permissions” but not had time to test it. (That is my wife’s laptop hasn’t had the time!). Let you know what happens and thanks again for the advice....Snapper6

I have checked all the Troubleshooting steps and tried with switched off Firewall, rebuilt permissions, checked that incoming calls for FaceTime are accepted .......no joy. In a nutshell, FaceTime on iPhone and iPad work normally, the Mac makes outgoing video and sound calls no problem......but the Mac will not accept incoming calls. (Not on the blocked calls list either.)
Not being overly technical, I am a bit timid about reinstalling the OSX (the Mac is a 2008... before that self-restoring facility was born) and I cannot help thinking the problem is really simple.......if only I knew the answer!
Any thoughts that would help and your continued interest would be greatly appreciated.

Thanks again for the update. If the section "Troubleshooting FaceTime for Mac" doesn't do it for you then re-installing FaceTime (via El Capitan re-install) may be your next step.
You could first test FaceTime with another user just to insure it isn't an issue with your OS X user.

And please have a current backup no matter what you do.
