I understand that you would like to sync multiple folders to your iPhone from iTunes, but are only seeing the option to sync one folder.
To begin troubleshooting, I would check to see where you are syncing the photos from. As shown in the following example, “Sync Photos from” is being changed from iPhoto to “Choose folder”.
If your photos are in a folder
- Select "Choose folder" from the pop-up menu.
- Choose the folder where you store your photos.

- Click Apply.
You can organize photos into subfolders to create photo albums.
I suspect this is what may have happened in your case. If you change “Sync Photos from” back to Photos or iPhoto, depending on what application you use, you should see the option again to sync selected albums.
If your photos are in an app
If you're synching from Photos, only your System Photo Library is available in iTunes.

The problem still is I am being forced to make and choose from a Library and not from folders I was able to choose in the past. If I start making new Libraries I will just be eating up more disk space instead of choosing photos I store in multiple folders.

Feb 22, 2016 11:07 AM in response to joe_7399by John Deer,AppleCare was called before your response and the person stated "..changes in iTunes..." so I guess someone at Apple decided to do some changes.
Even the button 'Selected Folders' is in the interface but can't be selected. Go figure.
