I understand that you are having issues with the media keys are't working properly. I know you have check every settings and preference and no luck. Let's see if we can figure out what is going on.
One thing that comes to mind is that you might be is that those keys are not registering a click. You can check this by opening up the Keyboard Viewer and press the keys to see if they are playing. I would also look at any keyboard shortcuts to make sure they are't mapped to something else. Take a look at the articles below for more details.

I logged out of my user and then in as a guest and the media keys still didn't work on iTunes.
I checked on keyboard viewer and none of the function keys highlighted although they ALL work apart from the play, pause and skip keys. They work on VLC player watching a film so it seems to just be on iTunes. It all changed once the Apple store restored the system
keys don't look to be linked to any other shortcuts
What next?

and UNcheck "Use F1, F2, etc. keys as standard function keys".

It has never been checked and before anyone raises it I also don't have Google Music play either

I started in safe mode and the keys worked; restarted and everything now seems to be working fine
Any idea what happened - in case it reoccurs?

Feb 29, 2016 5:21 AM in response to charltonlawby dialabrain,Safe Mode clears out a number of caches and settings. If it happens again, which it shouldn't, just start in Safe mode again.
