Check your Junk Mail preferences tab inside Mail. In my copy, all three of the "The following types of messages are exempt from junk mail filtering:" are checked. Presumably your wife's email is in your Contacts list? If that's the case, she should be exempt and never placed in the Junk mailbox.
In my Junk mailbox, bold just means I haven't read the message (I think).
Have you tried clicking on each incorrectly junked message and pressing the "Not Junk" button?

Nov 15, 2013 5:06 PM in response to ivanskyby John Sunier,I'll try some of those hints, but many of the mails going to junk are frmo addresses in my Contacts, including my wife's, and I haven't changed anything. Will try the Thumbs Down bit. Can't check Leave in IN Box because I get a mountain of Junk emails daily.

Jul 24, 2016 6:23 AM in response to dbseriousby solovicki,Sorry to say I have the same issue with known contact's emails going straight to 'junk', having updated to 10.11.6 yesterday. I've never seen this issue before and as emails were doing the right thing yesterday and have not done that since updating, it seems to me that this maybe a glitch in the update

Jul 24, 2016 6:35 AM in response to John Sunierby Csound1,This is nothing to do with Mail (the brown ones are) but as these are black it is an isp or email provider marking them as junk, Mail is honoring that marking by moving them to junk.
So go to Mail preferences>Junk Mail and uncheck "Trust junk mail headers in messages" and "Filter junk mail before applying my rules"

Jul 24, 2016 6:40 AM in response to Csound1by solovicki,Thanks Csound1. It's my mac.com email and that account doesn't have any filtering, even the email alerting me to your response was given a brown bin and sent to junk mail. Neither of the boxes you refer to were checked.
