I understand that you are having a problem with your Mac starting up. Let's go over some troubleshooting to get to the bottom of the issue.
The place to start is seeing if your Mac will start up in Safe Mode. This will start limit the items that are running to help isolate any third party issues that may be causing the issue. If you have trouble still, you will want to boot to the Recovery HD and run Disk Utility on your drive. Take a look at the article below for more specific details on how to accomplish this.
Resolve startup issues and perform disk maintenance with Disk Utility and fsck

How much memory do you have?
Try downloading and running EtreCheck and posting the results here. https://etrecheck.com/
Also check the apps your are using at Roaring Apps https://roaringapps.com/apps to see if they are compatible with El Capitan.
Sometimes incompatible apps will cause your computer to run slow.
El Capitan prefers 8GB of memory to run smoothly.
