Because something is wrong. Unfortunately, with OS X being comprised of hundreds of thousands of files, you can't tell exactly what.
To try to correct the problem, use OS X Recovery to completely reinstall your El Capitan Mac OS using the Recovery System stored on your Mac startup drive. It will take a few minutes, but it will reinstall a fresh copy of the El Cap OS with all the latest updates.
