I've spent another day plus trying "everything" to figure out why Notes wasn't syncing on my devices! From logging out of my Apple ID account on my Macbook Pro (mid2014), iPad Air 2, and my iPhone 6s Plus, and logged in under my wife Apple ID account. When I did, Notes synced fine on all three! So I know its nothing to do with them. This leads me to believe there is "something" going on with my Apple iCloud.com Note System. Will see if Apple over the next days can resolve it as I've heard many others out there are also having issues with the new OS releases.
For now, I just setup a new Apple ID Account in which I have all 3 of my devices working just fine under it. No problems with syncing of Notes, or anything else. The only problem now, under this new account, is all my purchases are under my old account! I'm hoping Apple resolve this soon, so I can move back.
Just thought I would post a follow-up here should someone else have the same issue. And should someone know of what I'm experiencing here, and has a solution, please post a reply.

When you open Notes in iOS 9 and OS X El Capitan for the first time and select Upgrade Now, both your notes on your device and your notes on iCloud.com will upgrade. And if you sign in to iCloud with the same Apple ID on your other devices with iOS 9 and OS X El Capitan, any changes you make to a note on one device instantly appear on all your other devices.
Make sure your notes finish upgrading before you leave the Notes app.
The notes you created before your upgrade might look different, but you can immediately start using all of the new app features to customize and enhance them.
If you upgrade later, your notes will stay the same, and you can upgrade to the new features at any time. Just open Notes and select Upgrade.

Thanks for your post reply. I had 5-6 days to read up on everything related to "Updating Notes". The funny thing about it is, when upgrading my 3 devices, opening up Notes on them after doing fresh install of iOS v9.3 and OS X El Capitan v10.11.4, there were never any options (i.e. link or button) in which to upgrade. Hence why I think Apple here has a glitch some where in there system. Plus, when "upgrading" (not fresh installs) my wife's devices (i.e. Macbook Pro mid2014 and iPhone 6 Plus), there were no "update link or buttons", but her Notes sync fine. When setting up a new Apple ID Account and putting my 3 devices under it, it too had no "update link or button", but everything works perfectly (i.e. syncing on Notes and everything else). So, about all I can do now is wait and see if Apple corrects whatever this issue is here. If I see an OS update on either iOS or OS X, I will re-try logging back into my old Apple ID Account and see if Note Syncing works again.
However, I would love to hear from any others out there that is also having this same issue. Won't feel I'm the only one here ;-)
