There are a number of reasons for this issue. Also for some, the issue began after updating to 9.3, while others had the exact same issue prior to 9.2.1.

Mar 28, 2016 5:00 PM in response to Mrs C Spainby freshy,Well, the nice folk at Apple Support have contacted me and while they suggested a few solutions, including deleting the Booking app, none of which worked. They also suggested turning Java off for a while while they work out a solution. Oh yes. They're very aware of this problem and Richard (the nice guy at Apple Support) assured me that the engineers are already working in a solution. Let's hope they don't take long.

with Ipad Air, Iphone 5S is working perfectly.

I reported my iPhone 6S Plus 128GB had the hyperlink issues (iMessages, Mail, Safari, etc.) Now we are on 23+ pages in the Apple forums. Great progress and glad people are reporting this issue so that they (Apple Engineers) can resolve the issue. My iPad Mini 3 128GB Wi-Fi/LTE is still working flawlessly. Go figure.

Mar 28, 2016 5:30 PM in response to glozanomoranby janels1,Yes, I did the recommended turning off of JavaScript, as well as clearing web content. I even deleted the evidently somehow offending Booking.com app--then rebooted the 6s plus, no joy. Workaround does not work for me.

Mar 28, 2016 7:17 PM in response to Dreexby princsleissa,Same here, I have an iPhone 6 and some (not all) hyperlinks were not working in Safari suddenly over the weekend before I upgraded to 9.3. I noticed it as I could not open "view full size" photos in Facebook, and thought it was a Facebook problem. I could browse around, it was limited to this function.
I actually thought that the upgrade would fix the problem, I never upgrade right away when it's released. After the upgrade to 9.3 the links were not working anymore everywhere: Message, Mail, Safari, nothing!
Just strange! As far as I am concerned the problem was not linked to iOS 9.3, it just got worse with it.

Did an upgrade from iOS 9.2.1 to 9.3 and a new sync with Itunes NO RESULTS
The Ipad is now for me useles!!
Big Apple what is the solution ???

This must be a common issue. Tried everything suggested on these 22 pages. No success on either phone. I can't believe Apple has no statement or better support message than Make sure you stay up to date in case a future update resolves the problem.
Disabling JavaScript is nonsense. The web doesn't work without it today.

When people start bringing their screwed up and now worthless iPhones to Apple stores to get a free replacement phone, I wouldn't be surprised if Apple does the same thing it did with the iPhone 6 & 6+ bent phone problem - instruct their employees not to admit there's a widespread problem even if it's as plain as day when you show them your phone - and then they'll charge several hundred for a replacement. Apple has gone to the dogs - no, dogs are good - Apple has gone to doggie doo doo.

Try disabling JavaScript in Safari, and your iPad should have a partially solution to the problem
