Identify your iPod model - Apple Support
If it's the current 4th gen (or 3rd gen) model, and you want it to sync automatically when you connect it, it is set by default to use the Manually manage music setting after a Restore. You need to set it to Sync Music, to use automatic syncing.
To do so, select the shuffle in iTunes (click its device button on horizontal bar) to show its settings screen in iTunes window. It initially shows the shuffle's Summary settings screen. It sounds like you are using the checking/unchecking songs method to pick songs to load on the shuffle. If so, checkmark the box for Sync only checked songs. Then, along the left side (in the sidebar), under Settings, click Music. To the right, the iPod's Music settings screen is shown.
NOTE: For anyone else reading this, any songs on the iPod that are not in your iTunes library will be lost.
Checkmark the box for Sync Music. This turns ON automatic syncing. You can choose the option to sync Entire music library, if using the checking/unchecking songs method. Make sure your current selections fit on the shuffle, using the capacity bar at the bottom of screen. Click Apply to sync checked songs to the shuffle.
.... and it will not do all of them.
If some of your checked songs are still not loading not he shuffle, please post back with any additional details you can provide.
If your "old iPod" is the 1st or 2nd gen shuffle, please post back. It works differently for loading songs.
