Apr 7, 2016 11:35 PM in response to woodstok1979by dogivalfer,I managed to get the touch id to work again on my iPhone 5s, at first I tried to do a force reset, then the touch id stopped worked for good, the iOS disabled and don't allowed me to enable again giving me an error so I tried to do a normal reboot and everything started working again. I never saw the issue since that.

Apr 8, 2016 9:36 AM in response to woodstok1979by boilerfan97,As I posted earlier in this thread, with my iPhone 6 I tried most everything but it never worked even after 9.3.1. I did the full factory reset as recommended by support (of course I knew this). the person i spoke with was great and did a lot of looking internally at the time (a couple weeks ago). I showed him this thread as well. In the end he said they probably did have enough bug reports at that point. That hopefully may have changed after all of the new reports we are seeing in our thread. I'm calling back with my case number. It's obvious it is not a hardware repair issue.

He looked up things for a while and said they basically have to do a diagnostic on the hardware at this point. Not what I wanted to hear but I guess that makes sense. I hope in the meantime they pay attention to the feedback. I'm going to also report a bug.

did it 2 days ago but do not have any response yet.

Apr 8, 2016 11:41 AM in response to iklimchukby steveyjay,Apple support remotely ran diagnostics on my phone whilst I waited, they discovered that my phone had developed a hardware fault on the Touch ID module. It was working fine before I updated to 9.3.1. When I first updated to 9.3.1 my phone became extremely hot to the point where it was uncomfortable to hold. After many restarts it cooled back down again but after that the touch ID never worked again, coupled with extreme battery drain from 100 - 0% in under 7 hours, even when it was locked for 6 of those hours. Fortunately Apple agreed to repair/replace my handset under warranty, received the replacement handset back today, updated it to 9.3.1 only this time, no battery drain, no overheating, and thankfully everything appears to be working. Great service as always from the guys at Apple support and I now have a new working iPhone 6. Thanks guys

Apr 8, 2016 2:28 PM in response to woodstok1979by Mewter,OK, running iPhone 6 upgraded to iOS 9.3.1 (4/6/2016) when I encountered my first issue with Touch ID not working. Apple obviously updated their PIN code from 4 digits to 6 digits and forced the entry with iOS 9.3.1. Once I let the upgrade take place, then went to Settings > Follow Ups and reset to the new 6 digit code, waited overnight (4/7/2016 to 4/8/2016), rescanned my Touch ID fingerprints, all is OK now.

There are no plans to address this as a bug.
Unfortunately, this is a HW issue - either the Home button or the TouchID sensor or the connecting flex is broken.
Please visit an Apple store or authorized service center for repairs.

Apr 12, 2016 9:20 AM in response to woodstok1979by aborealreal,My Touch ID failed after the 9.3.1 update. I could not turn it on and the slider to Add a Fingerprint was grayed out. I have not had my button repaired and I used the TouchID to turn on the phone to do the update originally. I noticed that the update had a rough start after completion. My phone crashed a couple of times and then seemed to be working, but it was not a smooth restart. Then later I noticed my Touch ID did not work at all. I tried a number of things mentioned in this thread but they didn't work. I did a sync (but not backup) on my computer through iTunes since everything else seemed to be ok, then I did a Restore iPhone, which re-installed all the system and personal files. This fixed my problem and when my phone restarted it led me through the Touch ID setup process. All my previously stored fingerprints were gone but I was able to set them all up again. Good to go.
