Get help if you can't make or receive FaceTime calls - Apple Support

Did you purchase this phone in a middle eastern country? IF so facetime is banned by the government.

On your phone go to settings - general -about - model # if you see AE in it that mean your phone can't have or get facetime.

Use FaceTime with your iPhone, iPad, or iPod touch - Apple Support

Please refer to both links that I posted to troubleshoot your issue.

What is the entire model # of the phone? It may be if it was sold to you as a gray market phone, that the ability to have FaceTime was hacked, to be used at one time and the update of the iOS has locked it back down again.

iOS 9.3.1 will not delete FaceTime. Also, FaceTime is not available in the App Store, it is part of the iOS operating files, so it cannot be deleted. It is likely the app is missing in a folder, or you have a restriction turned on. If you do a spotlight search, do you see FaceTime listed? If you do, it should display the name of a folder, if it is included in a folder.

Just because FaceTime is legal does not mean it couldn't be on there.

When I check that model number, I get information that this is an AT&T phone from the US.

I also know that FaceTime is not available in the App Store, because it is a native iOS app. The App Store is also a native iOS app, and it is not available in the App Store. You will need to check your device for Restrictions. Go to Settings>General>Restrictions. See if you have any restrictions, such as FaceTime or the ability to conect and use the App Store. If you do, then you will need to unlock Restrictions and change any settings.

You're welcome. See, it had nothing to do with iOS 9.3.1.
