I have a similar issue although my problem is with my phone not updating after being in aeroplane mode. So messages are received by my mac but when my phone is turned back on after being in aeroplane mode my imessages are not coming through.

How long is it being in Airplane Mode ?
Normally the App on the iPhone can cope with being without WiFi or the Carrier service for some period of time.
There is also a strange fault that deselects the iPhone number in Send and Receive (the User can't do this)
If spotted quickly the iPhone number will login and pick up recent iMessages.
Long periods of not being connected "deregisters" the iPhone number and the intervening iMessages are "lost" to that device.
I have not tried setting my iPhone to Airplane Mode for a prolonged period to test this but it is the only explanation I can think of.

I didn't need to check (though I did for the sake of this message) because imessage and syncing works fine at every other time, the only problem occurs when I am sent a message when my phone is in airplane mode ie. any messages sent while it was in airplane mode go to my mac but not my phone once I turn airplane mode off.

That does seem a bit odd.
It might depend if the iPhone Number and Apple ID are synced properly.
If you consider that iMessages addressed to your iPhone Number are "copied" and synced to your Mac the reverse is true of the iMessages addressed to the Apple ID that are "copied" and synced to the iPhone.
It is possible the ones addressed to the Mac are not arriving after the iPhone has been "off" recently as the link is not properly there.
There seems to be occasions when syncing becomes a sort of partial affair but I have not quite worked out why.
In the iPhone Settings > Messages > Send and Receive I take the Apple ID is Listed, dark text and ticked. (this means it is active and should mean they are linked for Syncing).
At the same time the iPhone Number should be listed but Greyed out and ticked.
If it is not ticked it is not "registered" with the iMessages servers. Syncing will break down if it is in this state.
i.e. the Apple ID is still getting iMessages, possibly synced ones, rather than Original ones sent to the iPhone Number.

Oct 1, 2015 1:28 AM in response to Ralph Johns (UK)by paolo_italy,I use iMessage on iPhone (iOS9.0.2) and Macbook Pro (10.10.5); it works fine, except for one bug (or by design feature): deleted messages on one device are received from other device and I have to delete them again.
I was on vacation for a couple of week, iPhone was with me, Mac was off at office, and when I turned it on I received ALL the Messages (iMessage and SMS), even deleted ones.
Any solution?

Nope.
That is by design.
Each iMessages is effectively duplicated at the iMessages servers if you have registered more than one device and linked them so they "Sync".
In this case, due to the way the Server sends the iMessages rather then your computer fetching them, the sync is "display on all devices" and there is no connection between any of them after that point.

If you're away from your Mac and you get a message, haven't read it on your iPhone, and someone with access to your Mac inadvertently or intentionally deletes the message before you read it, and that deletion syncs to your iPhone, you'd never see it. Same thing could happen with message history you want to hold onto.
While there's definitely a need for many to >not< have deletions sync, in a perfect world, it would be an option in the Message Settings screen -- a switch that would enable you to sync deletions between your devices.

This is the correct page but it has not been updated regarding the iChat/Messages versions since iChat 5.0.3 (see one of the lower drop downs).
You need to enter that info in the Free Text Area.

I've read your long list of posts helping people with this sync issue and I commend your noble efforts. The steps taken above have not solved my sync issue and I'm wondering if you'd walk it through with me as well.
Systems: iOS 9.3.1 Apple iPhone 6 /// Macbook Pro Mid 2009 is running Yosemite 10.10.5
My iMessages display only a few random, usually very old contacts and all new numbers for the past few years are just numerical values in iMessage. They are synced correctly on my iPhone. On iOS, I have iCloud Contacts "On", System / Messages / "Send & Receive" shows 3 addresses with the top one (my phone number) grayed out and ticked. (Note* I cannot untick this - though I can untick the others) Other note, my Apple ID is the 2nd number to "Send & Receive" here (factor?)
On OSX, I have opened Messages / Preferences and Signed in and out with my Apple ID. I have checked to see that the correct country is being used: it is. I tried opening Keychain Access and deleting the iMessage references then logging in and out of iMessage / Apple ID.
When I open Contacts app on OSX, I see all of my contacts and they look to be active. There are 3 virtually all of them, though... When I open Contacts / Preferences / Accounts - the account ticked is iCloud. I tried unticking it and logging back in, to no avail. I have Google as "Inactive" at this point in Contacts / Prefs / Accounts and I have not enabled this.
Please let me know if you have any suggestions. Thank you!

This is definitely getting odder and odder.
Historically it starts at OS X 10.8.2 update which updates Messages to version 7.0.1
This requires the Serial Number to be on the Mac (it is flashed a special chip on the mother/logic board)
At the time those with it missing got a large error messages saying Contact Apple Support and gave them a code number as well.
they had to sort the Missing Serial Number first (trip to an Apple Store) and then Customer Support would reset the server for the use of the ID when on the Mac just for iMessages.
Mavericks and Yosemite which both call their version of Messages version 8
continued to show the problem even though there appeared to be no trigger.
El Capitan (version 9) seems to have clusters around Upgrading to El Capitan and then again at OS X 10.11.3 update. (version 9.2)
Issues with the Mac not showing Full Names is normally down to how the Contacts app on the iPhone and the Mac are syncing.
The Mac prefers to be using one account (See Contacts > Preferences > Accounts)
Neither should be using On My Mac (or iPhone).
If the iCloud is the sync on the Mac then it should be on the iPhone as well.
In Yosemite and more so in El Capitan the potential Sync account (See System Preferences > Internet Accounts) seem to get turned On by default.
This can mean Google and/or Yahoo can be "On" as well as iCloud. This can mean the Contacts is constantly searching and checking if anything has changed in any Contacts/Address Book List on any service.
iPhone
Send and Receive should list the iPhone Number greyed out but ticked.
It should al show the Apple ID which will appear next after you sign in to the Apple ID.
As stated above the Sync for Contacts should be the same as the Mac and not "on My iPhone".
You may have added a further email as an alternative contact either directly on the iPhone or one the Mac. Adding it to one will get a pop up to appear on the other device.
On the Mac in Messages > Preferences > Accounts
This should then be in the iMessages one.
This will show the Apple ID at the top and it should be ticked in the "Enable this Account " box.
The Receive At list should then include the Apple ID first.
If the Apple ID has been added to the iPhone and you then accepted the Pop up saying what the iPhone was using the iPhone Number should have been added to the Receive At list.
When ticked it will also show iMessages sent to the iPhone Number.
Like the iPhone any Added Alternative email will also show and the pop up will show on the other device to where it was added to include it.

I feel you are trying to tell me too much info in not enough word here.
As I said above use only one option to Sync. Untick the "Enable this Account" box - or go to System Preferences > Internet Accounts and uncheck the Contact Box in each account that offers it.
In this pic only iCloud is active.
In Internet Accounts they can be turned Off.
I am not sure why the iCloud one is not able to switch from Enabled to Not Enabled.
If it is the "last Account" to be Unticked as "Enable this Account" it should offer you the chance to Keep the List on the Mac.
Contacts will then show "On My Mac" as the option but this will not sync and can lead to the issue of seeing Numbers only.
TESTS
I would do some set up things first.
On the iPhone untick the Apple ID and Alternative email in the Send and Receive list.
On the Mac do the opposite in unticking the iPhone Number and the Alternative.
This should leave the iPhone using only it's Number and th Mac only the Apple ID.
test both that you can send to the Apple ID from the iPhone and the iPhone Number from the Mac.
Obviously no Sync versions should show up.
Add back the iPhone number on the Mac and the Apple ID to being active on the iPhone.
Test again. This time you should get the Sync duplicates showing as well.
Report back at this point.

However, the msgs are only showing up in realtime on my iPhone and not at all on my iMessage app on my mac.
Any suggestions would be appreciate it!

So in trying the above you could not send to the Apple ID (and have it appear on the Mac) or send from the Mac when only the Apple ID was in use ?
If the Mac show the iPhone Number going red and saying "Not Registered with iMessages" then the Mac version of Messages and your Apple ID are not logged in properly.
If the iPhone does not go red but when the item is Sent it is immediately marked with an Exclamation mark and "Not Delivered" that too would indicate the Apple ID on the Mac version is not logged in.
