May 22, 2016 3:14 PM in response to Qhamalby theratter,★HelpfulThis is usually not a problem with OS X, but is caused by a running process that will not quit or is corrupted. You updated an old system which may have already had a problem now exacerbated by El Capitan update. Try this:
Firstly, Resetting your Mac's PRAM and NVRAM and Intel-based Macs: Resetting the System Management Controller (SMC).
Next, boot into Safe Mode. Test shutdown while in safe mode. If it works as expected, then reboot normally and test shutdown without running any other software. Does it work as expected. If so, then the problem may be related to third-party software that you load after startup via Login Items in Users & Groups prefs or through some other mechanism or just manually.

If that software is installed, and you no longer use the device, please remove the software. Otherwise, refer to the manufacturer for support or an update. Back up all data before making any changes.
