If you're missing apps or data after restoring from an iCloud Backup that you made with iOS 9 - Apple Support outlines the Apple recommendations.

Jun 5, 2016 9:01 AM in response to catalin82by mdesignffm,memory management of iphone is not good. there seem to be a lot of useless files that are not erased (and never will). on my phone, mail app takes 1.2 GB although there is not a single mail stored in there.
if you plug your device into itunes and do a complete restore, most of these useless files will be erased. you can easily gain a couple of gigabytes back. the price: this takes time, and you may lose some passwords for apps and wifi networks which you may have to enter manually afterwards. and eventually, the phone will fill up again.
different sizes of apps on iphone 5 and 6 result from different versions installed due to different hardware.
