I've also been struggeling with this problem, but i think i found a solution.
All of my mobile users keep getting homesync, commcenter, etc. popups.
All of my mobile users were also administrator on the machine.
I changed this, and made them standard users. (delete account,
keep homefolder, rename homefolder, create new standard user with same shortname)
The first time logging in, I had lots of Keychain popups, but filled them all with passwords.
Now a few days later, it's still working like it should. No more popups from Keychain (FINALLY) :-D
Only when i change some settings in profile manager, the first time i login, the keychain popups are back.
After filling the popups with the right password, it's working again. Strange, but hey, it works!!
I'm on Server 5.0.15, and the clients are 10.11.2 (El Capitan).
I hope this helps some of you guys to get rid of the annoying popups

Apr 1, 2016 3:36 PM in response to scottsign11by DeveloperNacho,Apparently no solution, I'm managing a 10 iMac Mobile-Account Server with 2 Mac Minis, no matter what solution or probable solution I saw on this post, none of them seemed to work.
The machines are currently running OS X 10.11.4 El Capitan, same problem, every time the user logs in a ton of pop-ups referring to the HomeSync are prompted. (You know the drill)

- Ensure that any network accounts are allowed to login to the machine, preferably by entering username and password
- login in to the affected users account via the already shown icon for the specific account at the login screen
- open keychain access (under utilities)
- select the the login keychain in the top right
- right click and select "Delete the login keychain"
- select "Delete files and references", confirm as necessary
- shutdown the machine (logout may be sufficient, but I've not tested that.)
- upon restart, this time at the login screen select the "Other user" option and login as the affected user by entering name and password
You may get asked for various items requiring access to the keychain (you're setting up a new keychain after all), but once completed, the issue seems to be fixed. Has survived multiple reboots for me. Once the above has been completed, you can login using the icon for the user on the login screen on subsequent logins.
I hope this helps others.

Our users are a mixture of admin and non-admin but is still consistent for both. Some users appear to get more popups than others but the only clear but way I have found of not getting these popups is by not using Home Sync at all which doesn't help with why we're all trying to use it in the first place lol!

Deleting the "login" keychain has historically only given temporary peace from the daily ballache that this gives all of our users
I am currently working on a totally fresh build of server 5 and El Capitan to replace the current one (10.9.5). I doubt it will have a positive effect but you never know, especially considering that our current server has been upgraded more than once which has been known for being a bit flaky on occasions!

Apr 28, 2016 1:58 AM in response to jpparallelby JAGUK,Unfortunately on logging in this morning, popups are back on my iMac (HomeSync & Messages).
jpparallel's tweak to the deleting the login keychain hasn't had any further lasting effect to just deleting the login keychain.
Nothing I (and many others) have tried ever seems to have any lasting effect unfortunately.
I'll report back if the fresh build of 10.11 & Server 5 has any positive effect on this at all.

May 5, 2016 2:37 AM in response to jpparallelby JAGUK,Further update... after the popups returned on the morning of the 3rd day, I've not had another appear again since. So that's 5 consecutive days without any popups!
I am going to add a couple of the worst effected users to my test device group in profile manager and see how we get on.

May 20, 2016 3:56 AM in response to jpparallelby JAGUK,Unfortunately this didn't stand the test of time.... popups (2 minimum: HomeSync & Messages) came back with every reboot after only a couple more days.
Some of our users have been having a real horrible time of it with not only multiple password prompts but other issues including daily prompts to reset the login keychain password or in some cases, partial and complete failure of the login keychain to save anything at all, requiring a full delete of said keychain (or in some cases the whole users' keychain directory).
This simply isn't sustainable. For a business this really is a nightmare... it is taking me away from other important tasks and more importantly, it's causing our company's most valuable users unnecessary and very costly downtime.
Apple really need to get this resolved before some sort of mass exodus is the only option left to us all.
After two years of this nonsense (and three versions of OS X ffs!), I am running out of patience.
Our current setup: Server 3.2.2 on OS X 10.9.5 & a mixture of 10.9.5 - 10.11.4 clients using mobile accounts with HomeSync

This issue also happened on 10.6.8. That means it has been an issue for 6 OS X versions (approximately 7 years). I can't recall if it was a problem on 10.5, but I suspect it may have been that way too.
It seemed to be triggered more often when users moved from Mac to Mac (as their synced network accounts should allow them to do), but eventually everyone using home syncing got the problem.
I still think the best answer is to find your local Apple representative & take out an 'enterprise support account' or similar. Apple used to offer paid support for businesses/ education. I think that is the only way this will get fixed - it is clear that Apple don't read these forums to fix issues. This is beyond what anyone here can help with.
This issue was part of the reason we stopped recommending network based user accounts that sync data - it just didn't work reliably with many users & many Macs.

I have thought of going down that road but based on others feedback with this and other keychain related issues, Enterprise Support are well aware of all the problems we are experiencing and are "apparently" working on it...
Good job we're not holding our collective breath before they manage to get this fix completed!
We are considering doing away with HomeSync - I have done some limited tests on a couple of clients without sync and they appear to behave normally. -

i have the same issue running Server 5.1.5 on OS X 10.11.5 and 10.11.5 Clients using mobile Accounts.
Our (more than 300!) clients are all standard accounts, on my MacBook Pro the accout has admin rigths - same issue. Each user shows these dialogs after reboot, but not always. This is a very big problem and Apple should fix this in near future

1. File a radar at bugreport.apple.com
2. Adjust your preference syncing. I haven't tested things in a while, but I believe that skipping the following files will correct the issue (I might be misremembering):
~/Library/Application Support/SyncServices
~/Library/Application Support/MobileSync
I have a laundry list of preferences skipped, but my current home network is not conducive to having PHD fully enabled. If this doesn't resolve the issue, then hopefully it puts someone with more skin in the game on the right path to resolving things.

Servers Enterprise@sdf_iain: to my knowledge both the suggested folders don't have anything to do with HomeSync. They are involved in sync between IOS devices - ICloud and Mac's.
@Stoffel11: you must be Dutch like me and have watched the childrens program Fabeltjeskrant . About your suggestion making all syncing accounts 'Standard': none of my client's Home sync accounts were ever administrative accounts.
@Drew Reece, no matter how deep your pockets are, I don't expect Apple to fix this ever. Also, I have seen happen this on 10.6.8 and even on 10.4.11. But is was a loone situation.
Overall I am under the impression that this issue has improvided somewhat on El Capitan. But it's far from being solved.

If you do indeed have a fix for this issue then you would be an absolute star if you could confirm 100% all the steps required?
I am currently testing using my Synology's "Cloud Station" sync service which, although can't locked down as mush as Homesync, works seamlessly...
I am on the verge of just giving up on this Homesync BS.
Apple clearly have this as a low priority unfortunately.
