I use iMessage myself, so I know it's important to be able to sign back in after changing your password.
There are two scenarios which would prompt you for a verification code: having Two-Step Verification enabled on your Apple ID, and the Two-Factor Authentication for Apple ID, which is built into iOS 9 and OS X El Capitan. Using either, there should be a box that automatically appears on your Mac's display to enter the code after it's received on your iPhone.
If you don't see that box on your Mac's screen, I would suggest restarting both your iPhone and your Mac, then sending the verification code again.

I actually ended up turning off 2 step authentication as I was not seeing that pop up box to enter my code.
