For certain services passwords/data will be lost unless you use an encrypted backup.

See Backup your iTunes for Windows library with SyncToy for a suggested method. The other thing to know about iOS device backups is that iTunes generally keeps one rolling backup. For this reason I advise against allowing automatic sync (and therefore backup) when connecting to iTunes, because it is too easy to connect to iTunes with the intention of restoring a device only to have the backup updated, deleting the copy of the data that you wanted to restore.
