Do you have a genuine Time Capsule, or something else?

If you have a Time Capsule, forget about ftp and use:

system preferences > Time Machine ...

... to designate the Time Capsule for your Backups and in half a day you will have a complete backup, and in another half a day, four more incremental Backups.

Depending on the type of Server you are talking about, you may be able to have Time Machine make a backup drive inside a file (a sparsebundle disk image) and perform its functions in the usual way.

This works great on a MacOS Server, but most aftermarket SAN devices cannot RESTORE the files created, because they cheat on the full implementation of Apple File Protocol, used for Time Machine's restore.

More info on these issue was written by the late James Pond in this article on the web site he left us:

Using Time Machine with an Airport Extreme AirDisk

don't be put off by the title, it IS relevant to this discussion, and do look at the link he provides for more information about Time Machine destinations.
