I can definitely see where the fan running high would cause an issue with a FaceTime call since it would make it hard for both parties to hear. Normally FaceTime won't use so many resources when running so we can figure out what's going on with it together by doing the following troubleshooting steps and testing after each one.
The first thing that we need to do is reset the System Management Controller (SMC). By doing the SMC reset, as long as the MacBook Pro is well ventilated (like on a desk or solid surface as opposed to on your lap or pillow), then this should take care of it. If they're still running high after doing that reset, we'd want to test it out in Safe Mode. When starting the MacBook Pro in Safe Mode, it'll only load certain things that are needed to run it and will also do like a 'repair' on the system. To get into Safe Mode to test it out, follow these steps here: OS X El Capitan: Start up in safe mode
Once those have been completed, if the fans are still running high and FaceTime is showing a high usage, then we'd need to isolate where the issue is exactly. The first thing to do would be to test it out in a new user to see if it happens there too. This would tell us the path that we'd need to take next.
