I also like to replace the Library with what's on the iPod but a warning is received saying that if I proceed the music on the iPod will be replaced with music from the Library. I'd like to do just the opposite. (Delete music in Library and replace with what's on iPod).
See Recover your iTunes library from your iPod or iOS device for advice on extracting all of your media from the device. Once you have everything you can dedupe, then wipe the device and sync it with selected playlists from the updated library.

Jul 19, 2016 7:12 AM in response to lgldsr712by turingtest2,Yes, I could probably tweak the DeDuper script so that some of its features could work on a manually managed iPod, but it is much safer to run it against a fully backed up iTunes library. My recommendation would be that you extract what is currently on the device into your iTunes Library, backup, then dedupe, refresh the backup once you're happy that nothing too radical has occurred, then restore the device and sync it with selected playlists from the updated and deduped library.
