Bit torrent is a great way to get malware on your Mac. Downloads may have malware hitchhiking in the download and you'd never see it.

There are no viruses that can attack Mac.OS X. So, anti-virus programs are selling a cure for a disease that doesn't exist. And they are renowned for borking Mac systems. Uninstall with provided uninstaller.
Then, please restart in Safe Mode and see if the problem still occurs?
Restart holding the "shift" key.
(Expect it to take longer to start this way because it runs a directory check first.)

What is the best program to scan for that type of malware?

A virus can take over an OS, run programs that can phone home and collect data from your Mac. Malware is more benign but can bring still your system to it's knees.

A Mac can pick up malware but not if you just use common sense. You really have to actively invite some malware in for it to happen. That means downloading and knowingly giving your password for it to download. If you do happen to download malware you can use MalwareBytes to get rid of it.
Safari pop-ups are different and easier to deal with. In Safari 9.1 and later just close the window. For earlier versions force quit and hold the shift key while restarting Safari.

Finally, stay away from programs that purport to "clean your Mac". They can do damage to your system. Your Mac needs no cleaning in the first place. All the cleaning that is necessary is taken care routinely by OS X.

Jul 21, 2016 12:54 PM in response to macjackby tyler82,This problem started happening when I started to update to the latest OS 10.11.6. Running Norton Anti- Virus, Malwarebytes, etc. is not fixing it. I'm wondering if others are having this problem. Maybe I need to reformat everything.

Jul 22, 2016 3:34 PM in response to macjackby tyler82,Reinstalling from the recovery disk did not help. Booting into a different user fixes the problem.. I'm at a loss. If I delete this account and copy my Users folder to a new account, I'm afraid the same problem will arise.
I can't reinstall from Time Machine backup because the passwords are screwed up. The first time I enter the password it works, but then to access the Time Machine backup disk for my Mac, it says the password does not work.

Go to System Preferences > Users & Groups > Login Items and delete them with the minus button, (don’t just hide them) you can always add them back later.
Also you might try resetting your account PW
Change or reset the password of an OS X user account - Apple Support
