Did yu add the audio files from iTunes to the music tracks?
And has something changed in your iTunes Library? Aperture does not copy the songs into the library, if you are using iTunes songs.
So, if you delete a song from iTunes, or change your iTunes Library to an iCloud library, Aperture will no longer be able to access the songs. Are you seeing the same warning badges in iTunes "!"? If iTunes has lost track of the songs, try to fix the problem in iTunes and reconnect the missing songs. If the songs are showing a cloud symbol in iTunes, download them from iCloud, so Aperture can access them.
The sign "!" above will be shown, if the song I used for the sound track, has been deleted from the iTunes Library.

Strange thing is that most of my slide shows were damaged others were not. Re-inputing the music from iTunes worked just fine. Just a lot of work on the more complicated sound tracts. Thanks, I think it happened when I updated iTunes. So, is the lesson "never update iTunes"?

Are you seeing any dead tracks in iTunes, marked with "!"?
Do you have the iTunes Preference > Advanced "Share iTunes Library XML with other applications" enabled? If not, try if enabling this option will help. It makes it possible to see the iTunes Library from applications, that are not fully compatible. Resort both iTunes and Aperture, after you enable this flag.
