I definitely like being able to sync anything I can with iTunes when possible. We can see what's going on there.
The apps not showing up in iTunes is expected for things now unless Automatic Downloads is turned on in the iTunes preferences: Turn on Automatic Downloads - Apple Support
Otherwise, due to how iOS 9 downloads and stores apps, they don't sync or transfer from the iPhone (or any other iOS device) when connected to iTunes, like they did in the past. Once you have Automatic Downloads turned on, you can then download previously purchased apps to iTunes on your computer, by following the steps within this article: Download your past purchases
