Q: I do not have any Thunderbolt devices connected to my computer. However the update keeps appearing even after attempting to install two times and my Thunderbolt ports do NOT work.

Have tried resetting PRAM and SMC multiple times to no avail. When I run Apple Hardware Test I am getting error code 4Hdd/11/40000000:SATA(0,0), however I am having no problems with harddrive or performance whatsoever except that my thunderbolt ports don't work. Please help!

iMac (27-inch, Late 2012), OS X El Capitan (10.11.6), 1TB Fusion Drive

The error you are getting indicates the HD is failing. Before you do anything else please either have a backup of your system or check to see your backup is okay. Next thing to do is to take the computer to an Apple Authorized Service Provider and have the computer repaired. If you do not know of any in your area, the link below will help you begin to find one.

As for the update, OS X will install any updates your system requires when you run Software Update. The fact that you do not have any Thunderbolt peripherals installed is irrelevant, just let the system install the updates and it will be okay.

    Good luck.

I can't make a backup because I can't use my thunderbolt drive... Also the hard drive was just replaced by Apple less than a year ago

Then get another external HD and backup using Time Machine to backup while you can. Not having a backup is at best shortsighted and at worst a catastrophe waiting to happen.  HD's can fail at any time even ones that are less than a year old.

If Apple replaced it, take it back to them and see if they are willing to replace it again. They warranty their repair work, however I have to admit I don't know how long that warranty is.
