Thank you for using the Apple Support Communities. I know having an issue with Smart Mailboxes is not what you expect. The good news is the following steps and articles will be helpful in troubleshooting your issue and get your missing Smart Mailboxes recovered:
1. First, try quitting the Mail app and then hold the Shift key as you re-open Mail, as this temporarily prevents the Mail app from re-opening its documents and windows.

2. Next, use safe mode to start up your Mac so that it performs certain checks, delete system cache files, verifies your startup disk, and attempts to repair directory issues, if needed. Log into your user and test the issue while in safe mode, then restart your Mac normally and test the issue again.

3. Also, if the OS X software on your Mac is not updated past OS X 10.11.3, please use the Mac App Store to update and then open Mail and wait for it to finish upgrading your email library.
If some email messages or mailboxes are missing in Mail after upgrading to El Capitan

Sep 6, 2016 5:29 PM in response to jdo_appleby Zarquon42,I did all that, to no effect. I also, for another reason, signed out of iCloud and signed back in. The "Smart Mailboxes" header reappeared—with one Smart Mailbox: Today. Are my smart mailboxes gone for good?
Where are the Smart Mailbox settings stored on disk, anyway?
