There are obvious reasons and benefits to use a common AppleID on both, but having my call history between both phones "blend together" was confusing and useless.
Taking the advice to disable iCloud Drive (Settings > iCloud > iCloud Drive > Off) on one of the iPhones resolved this issue for me, where both devices are running iOS 9.3.1 (so very unintuitive of a solution!).

Sharing the phone history had been plaguing me for a long time but this seems to work from another persons response who references another user who went to the genius bar. By shutting off facetime on the work phone I no longer share that phones call history SO FAR, on my private iPhone. I wish that there was a software switch that would allow us to just shut off call history. I really do not use Facetime on my work phone, but one never knows when this might become handy. It is much easier to have the business calls stay separate from my personal iPhone and vice versa, and yet still be able to share the iCloud for both devices.

We have 5 phones that all use the same Apple ID (Mom, Dad Personal, Dad Work and 2 kids) but only 2 of the phones have the same call history. Cam't figure out why. Turned off iCloud, Turned off handoff, turned off all the other suggestions and still calls history shows up on 2 phones. I deleted all the calls in history on one phone and it deleted all the calls on the other phone as well. the other 3 phones were not effected.

First, it is not true that you have to have more than one apple ID, we have had only one used over 2-3 phones for many years and apple has supported only one apple ID for them. We share contacts, notes, calendar, and a few pages/numbers files. Family share does not allow that (at least not at this time).
Every now and then we run into a problem where they don't work independently. Sometimes there is a new setting (like handoff) or something got changed after an IOP update.
We ran into this problem (call logs showing on both phones, not just the phone sending/receiving the calls) after updating to ios 9.3.4 this last week.
First call early this morning with Apple they checked that:
1) imessages and facetime were going only to the phone number of that phone (no other number, and not to any email address).
2) Handoff was turned off.
3) FYI, our icloud drive is turned on for both phones.
A couple of those had gotten set wrong (that person doesn't change their settings so not sure how that happened).
When checking this evening, sharing calls logs was still happening.
Just now rep had us log off of icloud (settings, icloud, sign off - at the bottom, choose to delete the notes off the phone - they are saved pm the cloud, but kept contacts and calendar on the phone). Then a reset (hold down home key & volume key). Then sign back on icloud (settings, icloud, merge contacts, calendars, etc.).
After the first phone finished, we did the same on the second phone.
Did a test (rep called each phone number) and they didn't show on the other call log.
All looks good (the calls made 30 minutes ago do not show up on the other phone).
So that is something to add to your list of things to try (especially tad44 who had the problem on two phones and not all 5, doing this on the two phones misbehaving will hopefully fix them up).
A side note, I always have apple-care on one of our phones (as problems with one typically are also on the other, even if it is a I can't figure out how to ...). When first level support can't fix it they pass me off to second level support and issues have always been fixed, including them giving me their contact number so I can contact them directly if the problem comes back. Well worth the price of the apple care (saves me time, frustration, etc.).

But we need to continue to share a main Apple ID for photos and iTunes Match. Family Sharing is way too limited in its features.

Seems from what you say Apple is encouraging people to break the ToU.

We have 3 x iPhones, 1 x iPad, 2 x iMacs & 2 x AppleTVs all using the one ID.
The sharing of the call register only happens between two of the iPhones.
If it was expected behaviour for people allegedly misusing an Apple ID then it would be happening across all devices would it not?
For what it's worth... on our affected iPhones we have the following switched off;- Handoff
- iCloud Drive
- Calls on other devices
Also FaceTime & Messages are set to only use the handsets own number.
When I have previously talked with Apple support they have been baffled & said that it should not be happening at all especially with all of those settings as they are.
The problem persist in iOS 10 & in-fact is worse. Previously call logs only shared when on the same wifi network now it happens anywhere.

Seriously.
Apple does not anywhere state that you cannot share an Apple ID across multiple devices.
Within the iOS are places where you are supposed to be able to toggle things on & off to prevent the problems people are experiencing from happening.For some users the inbuilt options do not work. If you read my comment you would see that in my case, as is the case with others, it is only happening between a limited number of our devices despite them having IDENTICAL settings. Not every device as you would expect if it was 'expected behaviour'.
Sorry, but that fits every definition of a bug.
When I talked with Apple 2nd tier support on two occasions the techs were baffled as to why it was happening. They said everything I had switched off should be preventing it from happening.
I also asked them outright 'is it okay to share an ID?'... their response was 'yes, it shouldn't be a problem'.
I don't know what you think these forums are for but my understanding is that they are for users seeking help & support.
Repeatedly telling people they are doing it wrong & that your way is the right way really is not in the spirit of these forums. -
