Q: El Capitan keyboard not responding after reboot

I have a 13-inch Macbook Pro with OS X El Capitan 10.11.6

After one of the last upgrades I encountered a problem, that if I restart my mac, the keyboard and the trackpad respond pretty laggy(if I constantly try to move the cursor, it will move one moment and then for like half an hour it will completely stop responding and after that the cituation repeats itself). It happens only after reboot and only on the log in screen. So if I put my mac into sleep and then wake him up, everything will work perfectly fine. Same thing if I somehow manage to log in, after that keyboard and trackpad respond correctly. The only button that works fine after reboot is the power button, but it doesn't help much, because reboots doesn't fix the problem in any way: as soon as the user select screen appears, keyboard and mouse stop responding again(or should I say "begin to respond periodically").

I have seen lots of questions here regarding the keyboard not responding after wake, but as you can see, this is not my situation.

    Try again in Safe Mode.

Start up while holding the Shift key. It takes five minutes longer because it does a disk First Aid on the way up, and you MUST supply your username and password, even if you normally auto-login.

    So this is what happened:

    1. I booted the mac in Safe Mode and everything happened as you described.

    2. On the next boot in normal mode everything was working perfectly.

    3. Then I decided to test, if it will work after reboot again... and it didn't

The difference between Safe Mode and regular mode is mainly that only the smallest possible number of extensions are loaded in Safe mode, and NO third-party extensions. when Safe mode completes, the extension caches are rebuilt on next startup as well.

It sounds to me like you have added a third-party extension that is running over 100 percent, but that it does not load in Safe mode and does not get going immediately right after Safe Mode. You should look carefully at what extensions you have added.

If this is all greek to you, download and run this little Utility. It is not invasive, and does not even need to be Installed -- you can run it right from the downloads folder. Then paste the output contents into a reply window on the forums -- no personal information is included in its report.

    https://etrecheck.com/

For your purposes, you could download it in Safe mode, then run it immediately after a Restart so that it can get the full impact of what is normally running.

EtreCheck detected an Adware, which I have succesfully deleted, so maybe this was actually a problem. This is an output that I got the second time I ran the app right after the adware had been deleted and Flash Player updated.

You have a ton of programs set to load with the startup. Click system preferences and choose users and groups. Click Login Items.

Each of those programs start up with the computer. You can highlight each one and tap the minus sign ( - ) at the bottom of the list to keep it from loading at startup. Restart the computer.

    Does this fix the issue?

Disabling FileVault fixed the issue, but I don't really think that's a good solution. What do you think?

You appear to have installed CleanMyMac. Such programs are known for deleting important system files and slowing down your Mac, and are NOT needed on your well-protected Macintosh. It should be removed. You may end up needing a re-Install to get back the System files it may have deleted.

Loading Bit Torrent software makes your Mac a repository for the software you have downloaded, and makes your Mac accessible to others. Some of your slowness may be from others re-downloading shared software from YOUR computer.

    https://en.wikipedia.org/wiki/BitTorrent

If you do not have a good reason for AppArt, or you do not know what it is, it should be removed.

CleanMyMac: It was just a trial 500mb-restricted version and also it was installed after this issue appeared. Though I am coming to a point when I think it's best to reinstall OS X. This thing basically happened after one of the system updates, because right before I first encountered this problem the system went through some after-upgrade-preparations(when the window appears showing a list checking things, I don't really know how to explain it).

BitTorrent: I haven't used it for a while(by that I mean it was never launched even for background), so that's doubtfully a cause of the problem.

AppArt: Removed. By the way I don't even know what was that. Guess, some kind of small apps installed with one of the major ones(possibly CDock).

There has been a lot of conversation about the stuff running on your computer that might be interfering with the smooth operation of the system. All of that is good advice.

It would make sense to open Finder, click Applications, and just go down the list looking at what you have installed. If you run across a program that you don't know for sure is something you want, I'd do a quick Google search and see what that program is. You'd be surprised how many innocent-sounding programs are actually malware, adware or worse.

Also, it would be a good idea to download and install Malwarebytes. It's free - this is not an Apple program, but has been very successful in removing malicious files - and is located at http://www.malwarebytes.org

Thanks, that's a good app. Though it didn't fix my problem but it did find a couple of adwares.

Can bootcamp somehow slow down my machine? I don't remember anything like this before I managed to install Windows 8 via BootCamp(which was later been upgraded to Windows 10 via Microsoft official program)

BootCamp does not run at the same time as mac OS X.

What you DO have is a whole lot of Applications like dropbox and photo sync programs that all have a reputation for "phoning home" to make sure everything is synchronized, and as someone else told you, they are being started up automatically. When all these run your Mac is busy on the Internet checking synchronization, and does not have time to do any real work.
