Apple won't trade it in unless it was enrolled in the iPhone Upgrade program last year.
You should get the screen fixed by a local shop and then sell it privately to get the most out of it.
Then show up at the Apple store with cash in hand....

So the option I would recommend is two-steps:
- Have the Apple Store perform a screen replacement on your iPhone 6S.
- Then have the Apple Store evaluate the value of that working iPhone 6S as a trade-in for an iPhone 7.
Of course, this will cost you quite a bit of money, as @RUSD Tech suggests. And, there are conditions such as you must have consent from your cellular carrier that you are the outright owner of the iPhone 6S.
