Q: Mail does not receive e-mails in subfolders
I am fairly new with OS X environment and its built-in applications so I hope I am posting in the right place. My issue is with Mail app. So, I have synced Mail with my institution's e-mail provider. So far so good, Mail works as I wanted until I customized the inbox folder through my institution webmail to have subfolders. After I did this, Mail cannot receive e-mails which go to these subfolders, it is only able to receive e-mails which go to the parent folder, i.e. the Inbox. In fact, the inbox in Mail for my institution's e-mail account is not expandable to indicate that it does contain some subfolders. I tried syncing the same e-mail account with Mozilla Thunderbird and it works just fine, the inbox there contains subfolders as I created through the webmail and it can receive e-mails in these subfolders. How do I solve this?

You need to create a rule that tells the mail to go to a specific mailbox. For example if you get mail regarding Hawaii you can create a mail box called Hawaiian Mail and then create a rule that will look for any incoming mail that has the word Hawaii in it, the new rule will move that mail to the Hawaii Mail box.
