Since installing Sierra, Mail is marking far fewer e-mails as junk, requiring me to mark them myself. I suppose this means that there has been some tinkering by Apple with the junk settings, but I have no idea what that might be,

Sep 26, 2016 10:55 AM in response to keltonmorganby dianeoforegon,Under Window in the Menu bar, select Previous Recipients. Contacts that are in your AddressBook will have a symbol. You might need to add good contacts to the Contacts.app.
Still seeing junk...
Testing in a new User will quickly tell you if the problem is system wide or if it's your User's folder that contains the problem.
CREATE A NEW USER
Go to System Preferences --> Create a New User in Users & Groups.
Switch to the New User by logging out/in or use Fast User Switching.
Login with your Apple ID. You only need to check Mail and Contacts for testing.
Give Contacts time to sync with iCloud.
Do you still see the issue?
Note: not advised to test with POP account. If settings are not set correctly you could remove messages from the server.

Sep 30, 2016 10:51 AM in response to keltonmorganby chefpeon,I am having the problem where almost nothing goes to my junk mail folder anymore. I have double checked my junk mail filtering preferences and I have it set to enable filtering and move junk mail to junk mail folder. Those are the only two boxes I have checked. As mail comes in, I consistently flag it as junk, but no matter how many times I do that, the junk mail is still not flagged as junk in the future, nor is it moved to my junk email box. I really don't know what to do at this point.
