You state you have El Captain - what scanning are you expecting? and IOS 10 while it does for some functions connect to Photos for Mac it is a totally different system - best to post IOS questions in the IOD 10 forum or iPhone or iPad forum

how big is your library? What exactly does the scan say?
Are you leaving the Mac powered and quitting Photos?

I have left the program running all night. Then I close it down, but leave the computer up.

and some days it finishes a lot - some days very little or none - not sure if the progress is that erratic or is the reporting is
