Then you can upload your Desktop folder and the Documents folder to iCloud, and if you enable "Optimize Storage" older documents will be removed from your Mac and only stored in iCloud. This option is not available in OS X El Capitan.
There the only way to have the documents only in iCloud would be to disable iCloud Drive on your Mac and to use only the web interface at www.icloud.com. But that would be very inconvenient, because you would no longer see iCloud Drive as a device in the Finder.
