Yup, I have the same exact issue. After using the computer for about an hour I have eye pain and a headache - I just switched to this computer from an X31 Thinkpad that I was using for 5 years, usually for 8 hours at a time and never had any issues. I would love to hear whether they are able to fix your problem.
I tried setting the refresh rate to 70hz by using the method mentioned here:

I like the screen and have no flicker .. with the brightness usually set at about 10% (two bars up). I wonder if it could relate to interaction with nearby artificial light sources? If so the change to 70 Hz would be a good way to go, I suspect.
This screen is brighter and crisper than my original MacBook. Only downside is its reflectivity when near a bright window, and that I can deal with by a slight reorientation .. at least so far.
