Is there any sort of daemon running that might launch it, such as to check a specific email account at some point, or an iCal ToDo reminder? What about starting Mail, selecting Mail as your default Mail client, quitting, then restarting and selecting your normal email client and quitting; that might stop the behavior.
If not, have you tried deleting the com.apple.mail.plist file from ~/Library/Preferences, then restarting Mail to setup your accounts again?
