10.5.6 is a big update, and Software Update has been known to choke on it.
I would recommend that you download the Combo 10.5.6 update directly from:

Even so, I would not use the software updater to do it. Go to Apple's download page and download the Combo updater directly. There are too many things that can happen while downloading the update and one small hiccup from your ISP or the server can damage the update.
Run the updater the repair permissions.
Or you can do what Klaus1 said....he's a bit quicker than I was....
