The default order that iTunes displays episodes is by reverse date order: that is, the newest episode (based on the<pubDate> tag) is the one that is at the top of the list. However the iTunes user is able to sort by any of the other columns in iTunes... but I suspect that the out of order episodes you are experiencing are related to the pubDate setting for each episode.

It begs the question of why iTunes does not use a track/episode field in the XML file to ensure proper order, be they podcasts, TV Shows, or music albums. Much simpler!
