Anyone else find that their dock icons disappear, or partially disappear, when you mouse over them? This only happens to me when magnification is enabled. Right now Safari, iChat, Time Machine, and iCal are disappearing (iCal partially disappears). Spaces was the first to start disappearing, so I re-added it. Right now it's working, I guess I'll see if it happens again. It happens the same in every space, by the way.
Haven't tried a restart yet. I only have one user, so I wouldn't be able to tell you if it happens on other users. I've replaced the offending icons (drag-and-poof, pulled them from Finder back into the Dock) and I'm waiting to see if it happens again. If it does, I'll restart and see how long it takes to happen again.
I did an upgrade from Tiger 10.4.10 that basically only had a couple of photos and videos on it since I just got my iMac last Friday.
This is happening for me too. Restarting does fix it, but it tends to come back after a day or two. It usually starts off with just one icon, but eventually it strikes most of them. Only one of the two shadows remain - the one that goes up against the desktop. The one that appears against the dock is clipped away, you can usually see the top four or five pixels of it if the entire icon disappears, but it's mostly gone. Some apps only lose part of their icon - for example, some icons tend to show a small sliver about halfway down. I'm guessing this is probably some weird clipping bug, or maybe it's just the bitmap cache getting partially erased.
Also, as long as I'm talking about the dock, why do both shadows bounce with the icons? Shouldn't the shadow that rests on the dock logically stay there?
This happening for me too, i restarted many times, but nothing changes. for me, icôns, windows, writings.... all the desktop disappear when moving the mouse, windows or when trying to write something on pages or writing a mail or a note: in fact everything.
Now i don't know what to do?
Walked into the Mac shop yesterday and saw this on one of their iMacs loaded with Leopard. Weird. Found that if I reduced the magnification slightly, the icons would not disappear. Increasing the magnification to maximum caused some of the icons to disappear again, when rolled-over.

I turned my Energy Saving setting for turning off the hard drive to "Never" and I no longer have problems. Not really a good solution, but I've been going over a week with no problems, and I've had about all of the problems I've seen here on the forums with regards to Dock oddities. I still let the screen go to sleep and it doesn't seem to cause problems.
This has happened to me twice. Restarting fixes it. My particular case is that my Dock icons are suddenly all gone and the only thing remaining is the reflective "table." It doesn't happen after waking. It happens when the Dock has been used already. I don't know what causes it and I can't recreate it. My Dock settings are no magnification, bottom location, with hiding on.
I have this issue too. Not just the dock icons disappear on rollover, sometimes the dock background goes transparent too.
When reading these posts here, I found that just changing the zoom on the rollover of the dock, releasing the drag bar, and setting it to maximum again, fixes it for me -now.
Make sure you have no incompatible third-party login items or software that adds preference panes.
Try these things:
1. Repair Permissions with Disk Utility.
2. Reset PRAM (Cmd-Shift-P-R keys at restart, hold until startup chime heard three times).
3. Reboot into Safe Mode (hold Shift at restart until login screen appears with "Safe Mode" in red), log in, then restart normally.
4. Reapply 10.5.1 update (the 110MB version download from Apple).
5. Boot from Leopard DVD, use Disk Utility to repair permissions on internal HD, then reboot from internal HD and repair permissions again.
